Nebula Grey is a powerful, evil entity who originally appeared as the final boss of Mega Man Battle Network 5. A reimagined iteration of Nebula Grey appears in Make a Good Mega Man Level 3; instead of a program created by Dr. Regal using Dark Power, he is depicted as an ancient, world-destroying alien entity that was sealed away on the Grey Isles 50,000 years ago.
Unsealing Nebula Grey is Dr. Regal's goal during the postgame of MaGMML3, and his search brings both him and Mega Man to the deepest part of the Shrine of Nebula. Regal succeeds in releasing Nebula Grey, but shortly after awakening, it is revealed that after learning of human culture through radio waves, he significantly mellowed out and abandoned his former ways; thus, he refuses to help Regal due to his changed perception of humans. Nebula Grey is fought as the true final boss of the game, when the Shrine's security systems activate and trap both him and Mega Man, forcing Nebula Grey to burn off Dark Power to disable it for a time. After his defeat, he transforms into a smaller, humanoid form, and can be found as an NPC in the main fifteen Tiers.

Battle
Pillar of Nebula
Initially, Nebula Grey is sealed within a huge sarcophagus called the Pillar of Nebula, which will activate a security system that materializes as a giant wisp chained to the sarcophagus. While the latter is largely immobile, the former is able to move freely, and serves as the boss's weak point; it is also the only part of the boss that can deal contact damage. Pillar of Nebula uses a semi-randomized pattern of attacks:
- The wisp drops three blue flames downwards while floating from left to right, before jumping towards Mega Man, producing shockwaves around itself upon hitting the ground. It will perform this attack three times, and is the first attack Pillar of Nebula always uses.
- The wisp spawns four wall crawling projectiles before bouncing around the arena at a high speed.
- The wisp flies directly into the ground, producing ground sparks identical to a Biree Spark on contact. Upon resurfacing, it will fire off two bouncing projectiles.
- The wisp quickly flies towards one side of the arena before quickly dashing towards the other side, dropping several green projectiles. Upon crashing into the other side, two rings of blue projectiles will be scattered, with the first ring moving counterclockwise and the second moving clockwise.
- The wisp flies to an upper corner before diving down, launching three pairs of flames horizontally before flying back up. This attack will continue until the wisp reaches the other side.
- The wisp will drop down to the floor, before flailing around, getting farther from the center and launching blue flames into the air that briefly stop before dropping straight down.
In addition to the basic attacks performed by the wisp, the Pillar of Nebula itself will glow before performing one of several more dangerous attacks:
- The sarcophagus produces a strong wind that blows back Mega Man. While the wind is pushing Mega Man, the wisp will remain in either top corner, firing projectiles with three different colours and behaviors. The red projectiles will move vertically until they reach Mega Man's position, where they will fly towards him. The blue projectiles are fired in varying downward arcs, and will bounce on the ground. Small purple projectiles will be fired in a burst, and will explode upon contact with the ground or Mega Man.
- The sarcophagus will fire purple projectiles that move to random vertical positions, briefly stop, then fly out horizontally. The wisp will remain above the sarcophagus, firing off two projectiles that orbit around itself while flying outward.
- The sarcophagus produces an upward gust, which increases Mega Man's jump height. The wisp will fly down to a bottom corner before dashing, launching two sets of projectiles in a ring formation. The first ring will always have a projectile aimed towards Mega Man. After dashing three times, the gust stops.
- The sarcophagus will fire a Black Hole Bomb in the center of the arena. While the black hole pulls Mega Man towards it, the wisp will fly over it, dropping either projectiles that quickly fall down in a wavy pattern, or blue colored Solar Blaze orbs that slowly float in a circular pattern while being aimed towards Mega Man.
- The sarcophagus will summon up to three enemies that appear in Technical Support, Chaos Assault and Cross Armada.

After Pillar of Nebula is destroyed, Nebula Grey busts out of the sarcophagus. He has no animosity towards Mega Man and only fights due to the situation, but warns him that this is a real fight. Nebula Grey has arguably the largest attack variety of any boss in the game. His only weak spot is the red core found in his chest area, which will occasionally turn off to indicate that he can't be damaged. He deals no contact damage, with the exception being his fists if they are flashing red. He will use the following attacks in a semi-random sequence:
- In-between most of his attacks, Nebula Grey will send columns of flame from the ground, telegraphed by portals around Mega Man. These come in two formations, one with farther flames and another with tighter flames. Nebula Grey will switch between these depending on his HP and even start alternating between them at his last health bar.
- Nebula Grey repeatedly summon portals around Mega Man that will shoot lasers in-between them. These come vertically and horizontally.
- Nebula Grey summons a black hole that moves across the top of the screen sucking in junk from the bottom of the screen Mega Man must carefully avoid.
- Nebula Grey will try to crush Mega Man with his fists, sending out explosions in a cross formation upon landing. Once he crashes both fists down, icicles will fall across the stage in a semi-random pattern. Nebula's core is not open during this attack.
- Nebula Grey shoots out a small wisp that chases after Mega Man, leaving small flames behind that deal damage. After a short while, Nebula Grey will shoot out an orb that travels across the top of the screen shooting down its own projectiles.
- Nebula Grey claps both his fists together, after which two orbiting projectile circles will fly from out of the impact. Then, Nebula Grey will move his fists to the edges of the stage.
- Nebula Grey summons firecrackers that send out a firework that comes crashing down with a difficult projectile pattern to dodge. Mega Man can destroy these before they shoot out the firework, these have 5 HP. Nebula's core is not open during this attack.
- Nebula Grey will summon up to 5 little sparks with a radius around them that chase after Mega Man. If he is their radius for too long, he will take damage.
- Nebula Grey punches the edges of the stage about 4 times with each of his fists, sending out debris towards when his fists crash into the walls.
- Nebula Grey summons a wisp reminiscent of his sealed form to shoot flames to the ground that spread out after touching the ground. Nebula Grey will shoot out 2 more wisps during this attack.
- Nebula Grey will disappear and large Nebula heads will crash down onto the stage from the portal in the background, leaving a huge explosion and shooting out various projectiles on impact. If Mega Man is caught in the explosion, he will be confused for a short while.
- Nebula Grey will disappear and a ton of small hands will shoot out from the portal in the background trying to land on Mega Man. If a hand lands on Mega Man, he will be slippery for a little while.
- Nebula Grey shoots out an orb that will use a wide laser that wipes the screen in one direction twice, changing the direction it goes the second time.
- Nebula Grey throws up meteors from his hands that will travel across the stage leaving behind damaging flames. There are warnings at the top of the screen for where these meteors will come from.
- Nebula Grey shoots out waves of four orbs that track Mega Man. After that, Nebula will summon more orbs at the edges of the stage that travel across to the other side. Nebula's core is not open during this attack.
- Nebula Grey snaps his fingers, bringing out bubbles that come from the top and side of the screen.
- Nebula Grey snaps his fingers, sending projectiles that turn on and off similar to Switch Blocks. After some time, he will snap with his other hand sending even more orbs from the other side of the screen.
- Nebula Grey will summon fire pillars starting from the edges of the screen, then fire out more pillars until they meet in the middle, after which it will either shoot bouncing flame orbs to the sides, shoot smaller wavy orbs, or send out flames in a straight line to Mega Man's location. Nebula's core is not open during this attack.
- Nebula Grey will smash his fists into the ground, sending out waves of diagonally traveling orbs for a while. Nebula's core is not open during this attack.
- Nebula Grey summons two orbiting waves of projectiles that sweep across the screen. Shortly after, a Mix Tape effect covers the screen and reverses the projectiles back in a different pattern.
- Nebula Grey will summon 3 random enemies to go after Mega Man. These are mostly themed after the Battle Network series but may include other enemies as well. Nebula's core is invulnerable during this. The list of Battle Network enemies he can summon is:
- Nebula Grey will use a Dark Chip from the Battle Network series. His core is not open during most of these attacks:
- DrkSword will summon a dark copy of Mega Man and swing a large sword at him. Mega Man must quickly move away from the copy to avoid any damage. This is typically the first Dark Chip Nebula will use.
- DarkTorn will summon a dark copy of Mega Man to one of the edges of the stage and shoot 4 waves of tornadoes Mega Man must avoid. There are warnings at the bottom of the screen of where the tornadoes will pop up. If Mega Man is hit by one of these tornadoes, he will be confused for a short while.
- DrkLance will make a column of spikes quickly pop out across the stage floor which Mega Man will have to very quickly jump to avoid.
- DarkThnd will summon a dark copy of Mega Man to shoot an electric orb that will slowly travel across the stage. This persists through his other attacks and if Mega Man is hit by the orb he will be paralyzed for a short while.
- DarkWide will summon a dark copy of Mega Man to shoot 3 waves of fire at him.
- DarkDril will send waves of drills from of the edges of the screen Mega Man must carefully move through. There are warnings for where the drills will come from before they appear. Nebula's core is open during this attack.
- DrkSonic will summon a purple Trumpy that will repeatedly paralyze Mega Man with its music. It will persist until it's destroyed, and has 12 HP.
- DarkMetr will bring down meteors from the top of the stage. There are warnings for where they will fall down. This persists through his other attacks.
- DarkCirc will make a crosshair travel across the stage, and after a short while it will make one extremely quick cycle and mark certain locations on the stage that will then explode.
- DrkRecov will restore 28 HP to Nebula Grey. He will only use this once when he reaches 20 HP or less.
