The Grey Isles is a bonus tier in Make a Good Mega Man Level 3. It is a bizarre archipelago where space-time is in constant flux, with many simulations acting as trials to seal away an ancient evil. The Grey Isles are only accessible after clearing the Wily Stadium and obtaining every Energy Element from the fifteen primary tiers; after which, the head of Dr. Regal's decoy Dr. Wily robot will appear outside the Victor Heights hotel. With Regal himself announcing his intention to unseal the island's evil, Mega Man gives chase to stop him.
Like Tier X in Make a Good Mega Man Level 2, this tier contains bonus levels made by developers, including two levels that were previously intended to be contest entries. Unlike in MaGMML2, however, the Grey Isles are split across different islands, with each one forcing Mega Man to clear a certain number of levels before a portal to another island will appear. Additionally, strange floating rock-like entities are present as NPCs, commenting on Mega Man's progress and Dr. Regal's activities.

Quiz King
On the pink island, between Thermae Man and Deserted Sector G-009 is the Quiz King, the third member of the Quiz Clan. It will only appear if Mega Man has successfully defeated both Ms. Quiz and the Quiz Master. Successfully answering its questions awards the Energy Saver NEO upgrade, and causes the Quiz God to appear at Victor Heights' Skyview Lounge.
Fishing Minigame
Residing on the far left of the green island is a purple barrel with a fishing rod inside. Interacting with it triggers a minigame based on the fishing minigame in the fangame Undertale 2, albeit restyled to look like a NetBattle field from the Mega Man Battle Network games. Mega Man has the Bait Bobber hooked onto a fish in a pool of water, and arrows surround the two of them.
The goal is to deplete the "Fish Distance" meter on the right by increasing the "Line Tension" meter on the left. To build tension, Mega Man must move across the field such that his arrow points in the opposite direction of the fish's arrow. If the Line Tension meter completely fills up, however, the line will snap and the game ends in failure. Tension is lowered if Mega Man's arrow points to the right, but this will cause the Fish Distance to gradually replenish. Frequently, certain squares on the field will turn yellow, before typhoons temporarily appear on them. If Mega Man touches a typhoon, his line tension will automatically increase.
Successfully lowering the Fish Distance meter causes Mega Man to reel in a random fish in the Marine Compendium, as if it had been hooked with the Bait Bobber in a level. Though difficult, the minigame can be used to complete the Compendium without hunting for the necessary fish in levels. It is also the only way to obtain certain colour variants that are otherwise unobtainable, such as the black Gabgyos used in Control Man's battle.
Shrine of Divination
On the blue island, the final stone structure before the Shrine of Nebula has a door leading to a small chamber known the Shrine of Divination. Here, portraits for the Tarot achievements decorate the wall, in the same way the other achievement categories decorate the Victor Heights hotel. Residing here is the Curator of Divination, who explains that the Shrine has fallen into disrepair following a burst of distortion from the nearby Shrine of Nebula, and implores Mega Man to restore the Grey Isles' tether to fate. When spoken to, the Curator offers hints for how to unlock any currently unearned Tarot achievements; something the primary achievement hint-giver, Cart Man, is unable to do.
Upon earning every Tarot achievement and speaking to the Curator, Mega Man is awarded the "Master of the Tarot" achievement. Speaking to them on further occasions prompts them to utter, "The cards... they speak...", followed by three random Tarot achievement portraits attaining a sparkle effect. If the "Green Stars...?" cheat is active, the Curator advises Mega Man to leave Shrine of Nebula's Silver Stars for last.
